Aptamers are short RNA or DNA strands that bind specific molecules, acting like molecular “bounty hunters.” The catch? No large databases of these tiny heroes exist yet, slowing research in medicine, environment, and biotech. In this paper, researchers tested the Base Randomization Algorithm (BRA), a tool that creates random yet controlled RNA sequences. By analyzing thousands of sequences, they found that their minimum free energies (MFE) follow a bell‑shaped Gaussian distribution. BRA picks each base (A, U, C, G) using mathematical rules that ensure balanced composition and stable folding. They also showed that sequence length affects how RNA folds, both at secondary (helix loops) and tertiary (complex shapes) levels. These findings suggest BRA could be the first step toward a digital aptamer library, ready for molecular modeling and AI exploration. Such a repository could speed up the discovery of new biosensors, drugs, and environmental monitoring tools.

The Base Randomization Algorithm (BRA) relies on generating sequences through random sampling with statistical constraints. For each position in the chain, BRA assigns a probability p_i for each of the four bases (A, U, C, G) derived from frequency distributions observed in real datasets. These probabilities are then normalized so that Σp_i = 1. The outcome is a sequence whose base composition matches the desired mean (μ) and standard deviation (σ), typical of a Gaussian distribution. To assess structural stability, the minimum free energy (MFE) is calculated using folding algorithms such as ViennaRNA, which solve the thermodynamic energy minimization problem. The MFE values obtained from BRA follow a Gaussian curve centered around μ_MFE, with σ_MFE depending on sequence length (L). Moreover, base composition analysis shows that the average base fraction (x̄_B) can be approximated by x̄_B ≈ P·N, where P is the average occurrence probability of a base and N is the number of nucleotides for a fixed‑length sequence. For datasets with variable lengths, the median (M) replaces N in the formula, preserving the relationship x̄_B ≈ P·M. These statistical properties make BRA suitable for generating virtual libraries that can later be filtered with docking or machine‑learning methods to identify aptamers with high affinity for specific targets.
