AlphaFold 3 (AF3) can predict the structure of biomolecular complexes by co‑folding multiple interacting molecules, which is great for designing new proteins or studying large‑scale interactions. However, each co‑folding experiment creates a lot of output files, especially when using different random seeds. Enter FoldKit, a Python library that packs AF3 results into a compact, structured format while keeping all the metadata needed for downstream work. FoldKit gives easy programmatic access to confidence metrics like pLDDT, pTM, ipTM, ipAE, and ipSAE, both for single chains and for the whole complex. It also provides an ensemble‑level interface to combine metrics across multiple seeds and samples. Benchmarks on three large datasets—protein design (2 chains), TCR‑pMHC (4 chains), and a pooled protein‑protein interaction set (up to 22 chains)—show that FoldKit cuts storage needs by 5‑15 times compared to native AF3 outputs, without losing any useful information. By making large‑scale structural data easier to store and access, FoldKit speeds up computational studies of biomolecular interactions. It’s already on PyPI and can be installed with pip.

AlphaFold 3 (AF3) uses a co‑folding approach to predict the structures of multiple interacting molecules simultaneously, overcoming the limits of single‑chain predictions. Its models generate many predictions per input complex, each with several confidence metrics: the per‑residue local distance difference test (pLDDT) measures local structure quality; the global distance test‑multimer scores (pTM) assess overall complex accuracy; the interface pTM (ipTM), interface area energy (ipAE) and interface side‑chain energy (ipSAE) specifically evaluate interface correctness. FoldKit converts these raw outputs into a compact binary representation (based on Parquet) that retains all metadata (e.g., seeds, model numbers, chain IDs) and offers a unified API for retrieval. The library supports three access levels: global (all predictions for a complex), single‑chain (metrics per chain) and interface (metrics for chain pairs). For large‑scale studies, the ensemble‑level interface automatically aggregates metrics across multiple seeds and samples, enabling statistical analyses without manual file merging. Benchmarks show that FoldKit reduces disk usage by roughly an order of magnitude for typical datasets, thanks to compression and removal of redundant fields, while still allowing fast extraction of any raw prediction for quality checks or model retraining. Being available on PyPI with clear documentation, FoldKit provides a practical solution for researchers working on protein design, immunology (e.g., TCR‑pMHC) and large‑scale protein‑protein interaction projects.
